I recently had a gearbox rebuild which was excellent but the dealer replacing the 'box on the car (different to the gearbox dealer and not so excellent) broke the gearbox and the clutch by tightening the gearbox on to the engine without it being properly aligned. The upshot was a friction plate which would not slide along the input shaft splines and despite the best efforts of the gearbox guy to fix the problem, I continue to get variable amounts of (sometimes severe) judder between the clutch bite and fully engaged. This is much less severe if I press the throttle more but this is not always possible in slow moving traffic. The problem is not noticable in 3rd or higher.
The question is: Will it ever settle down or is it time to get the 'box off again and machine the flywheel or whichever bit is still not right. The problem does not seem to be improving at all and sometimes seems worse than ever.

I would give it a bit of time and see if it improves.
